What happens if you set crop to false? The images should then be ignored and you should get a black area where they are, which you could handle in some preprocessing |

I get this result with
stitch * -v --affine --no-crop
.I don't know how the images are taken, but I expected
affine
relationship.I guess this is the best you can get. I would suggest to replace black color pixels with the cells background color.
