proatac docs not rendering properly?

The generated pdf of the docs leaves out a few chapers (e.g alignment, chapter 5). This might be only a 'work in progress' bug, but I'll open this issue in case it is a pandoc / generation error.

Hi Lee, Thanks for the note. Unfortunately, this project never really took off due to lack of interest (i.e. anyone but me using it) though the repository still lives in the open as I attempted to develop it in the open. I’m afraid that the lack of docs is just reflective of the current state of the project. I’m happy to discuss running the package if you have particular questions (I still use it myself as a pipeline wrapper) but probably won’t invest the time to thoroughly document given many other ATAC tools exist.
