The '$FILENAME' in this case refers to the name of your plink1.9 binary files. This includes the .bim, .bed, and .fam files. If your plink files are my_file.bim, my_file.bed, and my_file.fam, '$FILENAME' would be 'my_file'. More information on plink binary file format is here: https://www.cog-genomics.org/plink2/formats
