It would be great if all found PTMs plus possible ones could be annotated in the result HTML. Of course this would include glycosylation sites but could be implemented in a broader way.

I think it would be quite nice if there would be a button above the read align 'show modifications' which would highlight all modifications in all peptides. Possibly it would colour the modified position in red, or some other indication. One downside is that the readalign html will need an additional layer of span's and that the modifications will need to be tracked throughout the program.
