Hi,
I use two different parameters to map 3 haplotypes to a ref, but the behavior of wfmash is strange. All the ref and query name are different.
wfmash -m -X -t 64 -s 10k -p 90 -n 3 ref.fa.gz query.fa.gz
wfmash -m -t 64 -s 10k -p 90 -n 3 ref.fa.gz query.fa.gz
